
Is My Aquaponics System Cycled? Understanding the Bacteria Behind a Balanced System
Your aquaponics system is likely cycled when it can consistently process ammonia into nitrate without ammonia or nitrite accumulating. In most systems, this means ammonia and nitrite remain at or close to 0 ppm, nitrate is present, and the readings stay stable after normal feeding or a controlled ammonia input.
What Does “Cycled” Mean in Aquaponics?
When people say their system is cycled, they mean the beneficial bacteria have established themselves and are doing their job—converting toxic fish waste into safe nutrients for your plants.
But every system is different, and some take longer to cycle than others. The goal is to establish a large enough bacterial colony to process the amount of waste entering the system.
A cycled system has established enough beneficial bacteria to keep up with the amount of ammonia entering it. It’s an important step towards creating a stable, balanced aquaponics ecosystem.
Most importantly, the system can process new ammonia without it or nitrite building up to harmful levels.
In short: cycling is how you bring your aquaponics system to life.
How Beneficial Bacteria Cycle an Aquaponics System
In every river, lake, and wetland, bacteria work silently to recycle waste. Aquaponics replicates that same process in a contained design.
Here’s how it works step by step:
Ammonia (NH₃) is produced from fish waste, uneaten food, or decaying matter.
Ammonia-oxidising bacteria, including Nitrosomonas, convert ammonia into nitrite (NO₂⁻).
Nitrite-oxidising bacteria, including Nitrospira and Nitrobacter, convert nitrite into nitrate (NO₃⁻), a safer form of nitrogen that plants can absorb as fertiliser.
Once these bacteria colonise your system—mainly inside the grow bed media, plumbing, and dedicated biofilters —you’ve reached a natural balance where waste becomes food, not poison.

How Long Does an Aquaponics System Take to Cycle?
Cycling typically takes 3–6 weeks, depending on:
Temperature: Bacteria multiply faster in warm water (24–28°C / 75–82°F).
pH: A range around 6.8–7.2 is often used as a practical balance for bacteria, plants, and fish.
Oxygen: Good aeration speeds up bacterial growth.
Ammonia Source: Steady ammonia input helps bacteria build population.
Cycling may take longer when the water is cool, oxygen is limited, the pH is unsuitable, or the system has not been seeded with established media or beneficial bacteria. A bacterial starter can help seed your system faster.
How to Cycle an Aquaponics System Without Fish
Cycling without fish is the safest and most controlled way to start your system.
Step 1 – Add an Ammonia Source
You can use carefully measured pure ammonia made without fragrances, detergents, surfactants, or other additives. Alternatively, some growers use small amounts of fish food, although this takes longer because the food must decompose before it releases ammonia.
A bottled bacterial starter or established media from a healthy, disease-free system can help introduce beneficial bacteria, but you will still need a suitable ammonia source to feed them.
Follow the instructions for your chosen method and avoid continually adding ammonia once levels are already elevated.
Step 2 – Test Every Few Days
Use your water test kit to monitor ammonia, nitrite, and nitrate levels.
You’ll see them change in order:
Ammonia rises (spikes).
Nitrite appears.
As nitrite increases, ammonia begins to decrease.
Nitrate appears while ammonia and nitrite fall towards 0 ppm.
Step 3 – Add Plants
You can add plants before cycling is complete, but they may not grow strongly until nutrients become available. Waiting until nitrate appears makes it easier to follow the nitrification process through your test results, and leafy greens can then help absorb the available nutrients.
Step 4 – Wait for Stability
Once ammonia and nitrite remain at or close to 0 ppm, nitrate is present, and the system can process a new controlled ammonia input without another prolonged spike, the bacterial colony is likely established.

Can You Cycle an Aquaponics System With Fish?
If you’ve already added fish, cycling can still work—but it needs more care.
Add beneficial bacteria immediately.
Feed lightly. Too much food increases ammonia faster than bacteria can convert it.
Test daily. Perform partial water changes if ammonia or nitrite rise above the safe range for your fish species. Always use dechlorinated water and avoid sudden changes in temperature or pH. If fish are gasping, behaving unusually, refusing food, or gathering near the water return, test the water immediately.
Aerate well. Bacteria and fish both need oxygen.
This method works but is more stressful on fish—so patience and daily testing are essential.
How to Tell If Your Aquaponics System Is Cycled
When these levels remain stable for several days—even after normal feeding or a controlled ammonia input—you can be reasonably confident that your system is cycled.
Why Patience Pays Off
Cycling is where most people rush—and where most mistakes happen.
Skipping or cutting corners can lead to ammonia spikes, fish stress, and lost balance.
Remember, this isn’t about chemistry—it’s about replicating nature.
Bacteria take time to grow, establish colonies, and stabilise the ecosystem. Once they do, your system becomes more stable, balanced, and resilient.
Frequently Asked Questions About Aquaponics Cycling
Can an aquaponics system cycle without plants?
Yes. The beneficial bacteria primarily need ammonia, oxygen, suitable water conditions, and surfaces to colonise. Plants can be added during or after cycling.
Can a system be cycled if nitrate is low?
Yes. Low nitrate does not automatically mean cycling has failed, especially if established plants are absorbing it. Look at ammonia, nitrite, and how quickly the system processes new waste together.
Can I add fish as soon as nitrate appears?
Not necessarily. Nitrate appearing shows that nitrification has begun, but you should also confirm that ammonia and nitrite are no longer accumulating.
Can chlorine stop an aquaponics system from cycling?
Chlorine and chloramine can harm the microorganisms you are trying to establish, so water should be appropriately treated before it enters the system.
